Typhoon Jebi made land in the west, carrying heavy rain and winds reporting up to 172km / h (107 mph).
At Osaka Bay it sweeps tankers to the bridge and in parts of Kyoto from the city center train station.
There are no casualties and a storm report is expected to weaken as it continues to move throughout the country.
The storm landed on Shikoku Island in the middle of Tuesday and then stepped into the main island of Honshu, Japan.
There are high tide warnings, floods and mud mud. This has left tens of thousands without electricity and authorities have urged people to move to safe places.

Hundreds of flights, trains and ferries must be canceled. Floods covered the runway at Kansai International Airport in Osaka.
Universal Studios Japan, a popular amusement park near Osaka, is closed. Prime Minister Shinzo Abe held an emergency meeting and asked the public "to take action to protect your life, including preparing and transferring early".
The footage from the storm made the land show giant waves crashing the coastline and flying.
Japanese weather agencies have warned of possible landslides, floods and strong winds, as well as waves, lightning and tornadoes in the affected area.
This country is often attacked by major storms and this summer is one of the extreme weather.
In July landslides and floods - the worst in decades - killed more than 200 people. This is followed by a deadly heat wave.
